Parasites

I have had a problem with my tank the last few times I have done water
changes. The fish start having a problem breathing, and I have to treat for
parasites to stop the problem. I have lost several fish this way, and it is
getting very frustrating. I tried buying water from a different location
and it made no difference. My aquarium is 125 gallons so I do not change
the entire water each time. It takes about 24 hours for the fish to start
showing signs of parasites. Then after treatment everything seems to be
fine until the next water change. All the other parameters are good in the
tank, with the local fish store here it was their idea it was either
parasites or bacteria. I have now lost enough fish to rule out bacteria. I
believe the parasite that I am dealing with is gill mites, or flukes. Does
anyone know anything about them, or how to get rid of them for good, or even
how to make sure that is what the problem is? Thanks for any help you can
