Is your substrate sharp? Check out http://www.netmax.tk/, click on the
substrate link, and look at the section on shape. I've personally not
delt with this problem, but it sounds a lot like what you're describing.

I have a glass cat, and his whiskers are down to a nub. I think it comes
with the glass catfish turf. The fish seems to be doing ok. I have noticed
that the whiskers of glass catfish at the petstore are broken as well.
