Hello;
There appears to be flesh (the stomach?) protruding (with a
bubble-like appearance) from the mouth of my bubbletip anemone. Is
this an indication that the anemone is sick, or is part of some
natural process like disgorging food, etc.? Thanks in advance.

can be either or. do you by chance have a pic to post up to the web with a
link?
also how long has the anemone been deflated with this protrusion?

Is this always true i.e., it's on it's deathbed if it behaves like this?
We had a problem with our filter when we were on vacation (my poor dad still
thinks it's his fault :( ). Our anemone didn't look too good, so I took it
out of the tank, but it started looking better so after a week I put it back
in. I also noticed this same behaviour - extension of the base, deflating
and then inflating, mouth open, etc., but I put it back because it was
feeding and moving around.
Shoudl I take it out of the tank again? Is there anything I can do to help
my poor anemone recover?

like I said it was just IME (in my experience).
I don't recommend to anyone that if you have similar circumstances to remove
your anemone if you don't have an acceptable place to quarantine it to.
I didn't have an acceptable place to QT my anemone but I couldn't take a
chance with loosing an entire tank either. sometimes it's a tough call in
the reefing business, you got to weigh your options and decide what is in
the best interest of you entire tank, not just the one specimen as hard as
that decision may be at times.
I honestly think my anemone would have died regardless but at the same time
I wish I would have had the appropriate conditions to see if he/she would
have pulled through.

I got a new Haitian (pink tipped) anemone. It seemed to do ok for a
week. But now it has turned itself over and buried its tenticles in
the substrate. After a day of that, I tried to turn it over, but it
seemed to be stuck there pretty well.
Has anyone seen this before?

The bubble-like protrusion at the mouth is back, but otherwise the
anemone looks healthy. It also seems to be feeding normally. I'll
keep watching water conditions and otherwise hope for the best.
