I have had a successful FOWLR setup for a year now and have decided to
convert it over to a reef tank. One of the things I never bought was a
protien skimmer. The problem is that when I originally set up my tank
I never planned on a 5-7" skimmer hanging off the back. My tank is
only 3" from the wall and I do not want to move it out an inch or two
just for a skimmer. So I am looking for recommendations for a skimmer
that will fit within those 3 inches.

What size of tank do you have? That'll make a big difference in the size
and type of skimmer you can use. For instance, on my 20G, I use a Prizm HOB
skimmer. It sticks behind the tank about 3.25 inches. This unit is not
good for tanks larger than 40G IMHO though.

put in an overflow, and put the skimmer in the sump below the tank.

my sump is an 18g rubbermaid box, and my red sea skimmer is in that.

Sorry I should have known to post the specs.

55 gal
60 lbs LR
2 clownfish
2 bangai cardinals
mandarin
fire goby
peppermint shrimp
blood shrimp
various small hermot crabs and snails (including one huge red foot snail)
