Is there any harm in removing the female before they are finished spawning?
I don't want 50,000 babies! What will happen to the eggs that she hasn't
expelled?

A large spawn for a big healthy female would be 1,000. Even if they all
hatched and all the fry survived, you have little to worry about as for
reaching that 50,000 mark. ;-)
Yes, the female can be removed early. The unfertilized eggs will either be
released by the female or they will be re-absorbed.
Hopefully, you are prepared to raise the fry that will happen, even in a
time shortened spawn.
