When testing my freshwater tank for pH, ammonia, nitrates, and
nitrites does it matter what part of my tank the water sample comes
from? Can I just scoop some water from the top of the tank or do I
need to siphon water from the bottom?

I take from the middle, but your filter should be doing a good
job of moving the water around so it should all be mixed. I don't
take right from the filter outlet, as that should be good clean
water, but I don't scoop from the bottom either.

If your filter is shifting water around, it shouldn't matter much.

As long as you have sufficient circulation i do not think there will
be much difference .
