I have a Tetra brand Whisper 40 filter.

Not sure where the noise is.
I pull out the tube and clean the blades (is that the impeller?) with a
tooth brush and clean down into the hole where the shaft of it goes.
Its not too bad right now, when the TV is on, I don't notice it. However
when I got it, the loudest noise was the water flowing. Now its sort of a
humming sound. Picking it up and isolating it from the glass does not make a
difference.
Maybe I'm over reacting, but want to make sure I'm cleaning it right.
IS there a better tool than a toothbrush to clean it. Kind of tired of
getting fish smell on my teeth in the morning :P

The best Way to clean a filter is not to clean it. In Germany everybody
would say to you, that you should clean the filter, when nearly no more
water is coming out. My Filter has not been cleaned since one and a half
year and the Water is absolutely clean and there is neither Nitrat (NO3)nor
Nitrit (NO2). My Fishes have no illnes, and they look very healthy. A Filter
is the Home of a very manifold mycrofauna. The more different bacteria live
in it, the better is the quality of your Water. With every cleaning of your
Filter, these Fauna is destroyed. Try to clean the Filter less often. It
won´t become more silent, but the owners of your tank will be happier.

IMO, you should clean the filter, a slight rubbing off of excess mulmy slime
is a brilliant idea, at least once a month. If you leave your filter media
for too long you get DOC buildups that always cause havoc, Fish illness and
cyano to name but two.

The newest idea in aqauristics is to accept mulm. Every lake, river, open
water has mulm. Mulm has the advantage, that the water is getting more
stabile/substanial( pH, carbonate). Mulm has a anaerobe milieu ( No oxigene)
inside. Here nitrate will be reduced and nutrivite substances stay at the
waterplant´s disposal (i hope i translated it correctly). Without Mulm in
the tank water is much less stabile. Mulm must not be in the tank directly,
so that you can see it. You can hide the mulm in the filter, behind
plants,...
The best possibility to accept mulm and to have a good working filter is to
install a "Hamburger Mattenfilter". Is these kind of Filter here known???

Where are you from?? because, not only does that sound 'different' but it's
nothing I've EVER heard before, atleast on this side of the pond, the US
side that is.... Mulm is, said to be, fish poop, decaying plant matter, and
that being said, is basically plant food.... I do agree that mulm is ok to
'be' there, but not in abundance, or to a point that it precipitates water
chemistry changes... too much CAN be a bad thing....

Looks like an overflow filter in a way, but still not convinced that's the
'new thing in aquaria'

Glad you stopped by and showed us that... pretty interesting I must say...
Funny that the only fish in that tank are Otos and cardinal shrimp...
