Default Sludge layer on my liner

I have this greenish sludge layer on my liner throughout the whole pond.
Next to the fact that it looks ugly, I can't use my waterfall(pump) or the
whole pond would become a pea soup. My pond (1 year old) consists of 2 parts
1000 gallons each. I do have this (mechanical) filter but apparantly it's
only capable of providing clear water, not to clear the liner. I don't have
a surface-skimmer (yet) so I assume that's where the sludge is coming from.
Should I empty the pond (1 at the time) clean it up, and refill it (already
after 1 year), or is there anything else I can do to clean it up. I
wouldn't mind if there was this algae on the liner (won't float), but there
hardly isn't any.

Any help greatly appreciated,
